Chronological story arc
During Operation Liberty, Team Ghost and allied soldiers are driven underground. Beckham sees that the Variants use tunnels to follow, surround, and test them. The lairs show prisoners and organized predator behavior, making the enemy more than a scattered infected population. Later, the movement of prisoners through Manhattan and the discovery of stronger Variant forms turn the underground into a place of captivity and biological evolution.

In Extinction Age, the tunnels are Team Ghost’s desperate escape and discovery zone. In Extinction End, Manhattan’s underground and ruined streets become part of the prisoner route after Plum Island.
